It was sparked when Manson tried to climb on the prop mid-set.
Rescue workers ran to the stage to try and free the star.
The band kept playing for several minutes before noticing the singer was hurt.
Fan Michelle Curran said: "He was probably half way through singing Sweet Dreams by the Eurythmics and the massive gun display of two pistols behind him toppled on to him.
"The singing stopped and loads of people ran on to the stage to lift to it up."
The stage lights were dipped while Manson was treated and a blanket thrown over the podium.
He lay on stage for 15 minutes covered by a black sheet before being taken on a stretcher to a New York hospital.
Several minutes later it was announced the show was cancelled "due to injury".
A statement from the singer said: "Manson suffered an injury towards the end of an incredible NYC show. He is being treated at a local hospital."
Fan Anthony Biscardi said: “The crowd freaked out. It came crashing down on to him.
"He was pretty limp, almost as though he was unconscious.”
Singer Samantha Scarlette, 27, also in the crowd, said: “I’m scared for him. It appeared to hit his head and his girlfriend rushed to him and ran off crying.”
